Lots of my mods suddenly stopped working.

So today I started New Vegas from the steam version, usually I start it up by the 4GB launcher. It reset my settings to medium, and I set it back to ultra (where is should be.) But now, when I launch the 4GB, it launches without a large chunk of my mods. Some of the mods it doesn't launch with are Darnified UI, any of my body mods, and XRE Cars!

It also crashes whenever I try to load the wasteland.

That's most likely because when you used the launcher to start the game, your ini files were overwritten and DarN changes a number of entries in them in order to work. The same may be true of the other mods as well. That would also explain your crashing. You should avoid using the launcher to start the game as that will happen each and every time that you do. For some stupid reason, it always creates a brand new ini file before starting the game.

Is the ini file the only thing that needs to be changed then? Or do I need to manually find every mod that isn't working and reinstall?
