Just to verify the basics for FCO, do you have NVSE, UIO, and the DLC Old World Blues installed? They are required. Did you make the .ini edit mandated in the installation instructions? Also, did you read the sections in FCO about load order, compatibility, and archive invalidation? Some of that (particularly archive invalidation) may have a bearing on your problem.
Last, are you using the most recent 4gb patcher? If you are not using it now and you plan to install some big mods you should install this.

What is showing up on the screen that makes you think OWB is causing the problem? Also, here is a copy and paste from the installation instructions on the mod page:
"Install UIO and the latest NVSE as mentioned above, they are required.
Install with Mod Organizer or FOMM, there is a FOMOD installer in the archive. This mod requires the Old World Blues DLC. After installing make sure to Archive Invalidate. See more on how to below. And also make sure bLoadFaceGenHeadEGTFiles=1 in FalloutPrefs.ini. If you are installing the Willow addon make sure to only have one esp ticked and if you want the Cazy version you need to install that mods meshes and textures first. I recommend when modding FNV to follow this guide, it's awesome. Also I recommend a new game when using FCO due to the changes it makes to races and also to start a new game if you want to uninstall."
The author clearly states you need OWB to run this and hence you should not disable OWB. Also, did you archive invalidate (which in NMM you do by clicking on "Tools" and the turning archive invalidation off and then back on) and/or start a new game after installation?
