What do you mean by "not popping up".
Do you mean its not showing up in mod configuration menu? Or that it's showing up in the mod configuration menu, but not working beyond that.

Maybe there's a overriding file? I really have no idea.
Did you use LOOT to fix the load order? I don't think the Mod Configuration Menu is supposed to be that low in the load order. Does the MCM menu even show up in the game? Not just for Solid Project, but for other stuff like Project Nevada.
Haha you should still use LOOT. It will reduce crashing.
But if the MCM menu is showing up for all your other mods.
What about NVSE? You stated that you replaced the older files. Did you use the NVSE link on the mod page for NVSE 5.1 (which is the latest beta version). Are you absolutely sure that you removed whatever previous version of NVSE you were using?
Also, are you sure that the NVSE LN plugin is in the correct location? It should be in the NV Data Directory, NVSE, Plugins folder (unless you are using mod organizer).
I double-checked the files for JIP NVSE LN files too, so that shouldn't really be an issue either.
Damn. Well I'm really at wits end. Its very strange that every other mod that requires NVSE or the Mod Configuration Menu (i.e. like Project Nevada) is working just fine, but Solid Project refuses to show up. That's what kind of led me to believe that there is something wrong with the JIP NVSE LN. Are you sure you are using the one that is linked on the actual Solid Project mod page?
It has to be version 53. If you were using an earlier version of JIP and didn't update to version 53, then that would definitely be the cause.
Other than that, I checked the comments section for Solid Project and quite a few people were having the same issue. One person suggested moving Solid Project.esm so that it is directly under the Fallout NV dlcs. This worked for them so its worth a shot. This is kind of where LOOT would come in handy too.
So your load order would start to look like this:

Apparently everything seems to be in check, so I run the game, and I get that message again. To add to that, I don't see Solid Project anywhere in the MCM, so that's what made me turn to this thread that just caught my attention. I'm not sure what issues you're having, but for me, I may have a small solution that might help you with this.
So what I did instead, was start a new game. Few moments after the intro scene, the only pop-up messages I received was confirming that EnclaveCommander.esms and NVSE are working/up-to-date. One thing I found odd during this process, is that I did not see that error pop-up at all when doing this, so I paused the game and decided to take a look into the MCM, and all my Solid Project options appeared again.
So to take it an extra step further, I loaded was one of my recently-made saves, and all of a sudden, it works again! At least for me... It might be due to the fact that my new computer may not be properly recognising a few changes and settings that I just recently made, and assumed they went back to their defaults. I think this was the case because I remember how 3DS Max remembered my last Nif plugins config (import/export options) kept doing this. I think it's mostly due to a UAC (User Access Control override) on newer systems like this, but I could be wrong on this too.
Either way, try what I just attempted with the game and see if doing that and loading your other save works for you. I would say it's helluva lot better that I discovered this solution (though I doubt I'm the only one), rather than to wait for the author to fix it IMHO...
