NCR Disguise
If I remove my NCR disguise Boone leaves and any NCR soldier I come across becomes hostile.
I checked the rep page on the pip-boy and NCR didn't show up.
Can I change this?
I may or may not have shot up the NCR embassy on the strip, killing everyone inside, including crocker. Every kill was in stealth with a silenced weapon though.

Check your quest list. Is "Don't Tread on the Bear" in there?

Killing Crocker will make you an enemy of the NCR. Silenced killing only works on troops and rangers, unless its someone important, like Crocker.

If Crocker or Cassandra Moore die for any reason, you're branded a terrorist by the NCR and they are forever hostile. Even stealthing won't prevent that. I think it's to make sure you know you're locked out of the NCR ending, since they're the quest givers for it.
