Failing that, use console commands to resurrect him.
The only thing I can think of is that you disbanded a companion such as Boone near the camp and he wandered in there and wiped the place out on his own or something. Doesn't explain why raiders are there, though. Fallout 3 saturates the game with nameless faceless raiders, New Vegas tried to give all of the raider groups clan names / factions. What's the faction occupying the place called?
I spawned in the dock hand first as there was no one there for me to speak to, to get to The Fort, I spoke to him and the correct dialogue appeared for me to travel there, after this and agreeing to going to The Fort it put me into a infinite load screen so I restarted.
After this, I decided to use the 'teleport' function to go to The Fort to skip the dockhand, when I appeared in the camp there were no NPC's so I started to worry my save was corrupt. After this, I went back to Cottonwood Cove and there were all the NPC's again, except the dock hand...
I teleported back to the The Fort and it's out me where I should be after speaking to the dockhand, and the quest continues as normal.
I quickly teleported back to Cottonwood Cove and the dockhand is there now.
In short, I don't have a clue but it's all good.

The barge is actually a door. You should be able to use it like one when Lucullus isn't there.
I found it a bit tricky to get across when I killed all the legion, cos when pointing at the raft it doesn't bring up a 'do you want to travel to the Fort' option. I had to point my mouse at the very corner of the raft at its edge to get the option to appear - very hard to select it. Good job I'd played that part before cos I wouldn't have known how to get across otherwise.
