Something is wrong with my mods
I recently reinstalled New Vegas because I thought I screwed up the files when installing an ENB, pretty stupid of me, and when I started a new save, some mods aren't showing up. MGs Neat Clutter retexture is not showing up at all, some of the vanilla weapons haven't been retextured like the hunting rifle, some clothing haven't been retexture by the large Wasteland Clothing mod. I have no idea how to fix this, is there even a way to fix this?

Are you using Fallout Mod Manager or Nexus?

Right, there's your problem, I'd recommend not using the Nexus Mod Manager because it's literal trash. Now this is probably going to annoy you, but I'd recommend a clean install and using FOMM instead of the Nexus, because A it's easier to manage all of your mods, and B there's a higher chance that it will ♥♥♥♥♥♥ itself.

That's okay, I don't mind reinstalling the game. But how come Nexus does this?

Have you tried archive invalidation? Pretty sure you need to do it every time you introduce a new texture/if textures are missing.

One of the reasons in switched to mod organizer.

Then just do it manually. I'm pretty sure there's 2 archive invalidation stuff on the nexus.

Nexus does this because it's meant for newer games like Fallout 4, Skyrim etc. its much more reliable when used with those games. But for Fallout 3, Fallout New Vegas, etc, you're better off using either FOMM or the Mod Organiser.
