By using console commands, you disable achievements for the rest of that session. Closing the game "resets" that, in a manner of speaking, so you can get achievements again.
I used to frequent the Fallout 4 forums, but the discussions got stale for me rather quickly, as we fell into abstractions about what constitutes an RPG and other things for which it would take exorbitantly long amounts of time to provide evidence, so I stopped going.
I did encounter the the Liberty Prime people, actually, and unsurprisingly, most of the time, they just spouted some vague capitalist rhetoric but didn't do much else. I suppose it's hard to argue against something about which you know nothing, granted.

That function will always return a positive result if she's ever been dead.
You can't reset the GetDeadCount value.
The only solution is to make a custom mod to remove those conditions, or to replace them with GetDead, which does reflect the current dead or alive state.
Also, when she dies her script sets "VNPCFollowers.bLilyDead to 1" which is used for the ending slides. This one you can reset with a console command...
set "b16d0".bLilyDead to 0
That's true. I hope I never have the displeasure of encountering a tarantula hawk. :/
