It's not specific to this mod, it's specific to all mods in general. The game itself even warns you that deleting mods and opening saves that used them may corrupt files and cause the game to break. In fact, some mods like frackin universe (or the FU mod) actually state in the mod itself that it has to be used on a brand new file, and attempting to open the save with the mod uninstalled will forever ruin your game because it changes critical aspects of it that the game can not work without.
So, this issue will never change. If you play with mods keep it limited to a save, make a list, a collection idk. But there's always a chance of this happening when uninstalling any mod. Again, the VANILLA game tells you this.
Once your file is corrupted, it's corrupted. Simply adding the files back won't fix it because a file you broke may not have been in the mod. It's a simple misplace of a 1 or 0 somewhere and it's likely unrepairable without resetting your universe file and all files associated with reinstalling (im aware some files even when reinstalled didn't reset and require a manual delete).
Wherever, whenever, you uninstall a mod, DELETE YOUR SAVE AND START A NEW ONE.
You cannot salvage a de-modded save.
You cannot 100% "clean", "problem-free" it.
It doesn't matter which game it is. Delete your save every time you remove a mod.
