So far I've noticed no differences either, but my latest game has not gone anywhere near close to the canon timeline -- the Klingons asked me to join a Coalition with them in about 2180! -- so that is probably the same issue you are encountering...
As for the Consitution Flagship, the Flagship version does not become available until the first Constitution Refit tech is researched -- a little confusing, I know -- and needs to be constructed through the Utopia Planitia megastructure...
Unfortunately the lag is just a thing... Vanilla Stellaris is far from well optimised in of itself, and STNH seems to add alot of stuff that goes on in the background that the lag is more noticeable, depending on your specs...
I've literally just upgraded my PC in the last few days (i5 12600KF, 32gb DDR4 3200MHz, 3060ti) and I'm mid-way into the 2200's on my current game, explored the entire map, made contact with (I think) every faction and am yet to see any significant slow down... So, without meaning to sound like a pompous arse, it could be your hardware...
I have noticed running Stellaris off an SSD, if you have one, and have the room, can alleviate some of the lag, however...
If you do give a game a go on the larger map, and are already seeing slowdowns on the 900 system map, be prepared for the same on the Official map too...
Either way, definitely ramp up the difficulty a bit, and turn off AI scaling if you're finding it too easy...
A drop in the ocean, really, especially on larger maps...
I meant it probably won't make a huge difference as the number of pops you could cleanse will be only a small number of the overall population, especially on larger maps...
