Federation: How do you retire ships to a fleet museum?
I have researched the text, had a pop up notifying me that was possible, and even researched a tech that lets me store more ships. However I haven't seen any planet or star base options that seem to have anything to do with it or options to put the ships themselves ( like the NX-01 command ship) into mothballs.

There's a megastructure (don't worry, it's not overly expensive) that you need to build via a construction ship...
Once the megastructure is built what is the process to retire a ship? my ship just goes in orbit of it.

You don't... If you want to remove an old ship, just hit the delete button on it (or the fleet it's in) and destroy it...

Unfortunately you cannot decomission them to recover resources, etc... This goes for Flagships, also...

With Flagships, you need to destroy the old one, before you can commence building a new one...

In my first save I think I broke it somehow, but in my new game there is a faction (using F1) you can interact with diplomatically to use old designs again.
