I've done exactly that and not had any problems. The dhds automatically activate the closest gate, even if it's on a different ship, so you might be having placement problems. I think you want to be using the Open command/button option. And then don't forget the naming instructions, and that gates that are part of the same grid can't connect to each other. Not sure what else I could suggest
