Note that AI factions will have access to their characters from the beginning of the campaign.
Missions are only for player-contolled factions. So depending on ai behaviour you are able to get a few of the characters, maybe even all, in one playthrough.
You can also try to use a console mod to spawn them in BUT I suggest doing so only if a character is really lost. I will put the agent keys in the end of this post.

Be informed, that characters disabled by McT are no longer present in any way at/in the campaign.
Characters unlocked by other chracter skills might not be present in campaign, when the "parent" character is disabled via McT.
