Maybe have in the beginning with cryo pods there would be multiple options to chose something such as automation preferences, a more secretive location to avoid radiation from direct nukes to allow the use of special forces (or fewer, more experienced infantry divisions) or have it be quantity over quality when it came to soldiers. Said radiation could've turned a chunk of soldiers into ghouls which could offer a choice to have them not serve in combat for what ever reason (cough cough bullets to the brain cough) or serve along side soldiers to create ghoul divisions or mixed template (as they are the same personnel as before, and them being frozen prewar wouldnt have the same grievances as wastelands and wasteland enclave?) allowing a more Ghoulish enclave (get it?) or remain puritans.
