The CIS Remnants and other Separatist factions joining the Galactic Community is just the AI functioning like vanilla. Its weird but just treat it as those worlds being represented in the Imperial Senate but still working against the Empire.

In the long-dead Fallen Republic mod before Federations came out, everyone was a part of the Galactic Empire federation on day 0. It was not an good design choice since 99% of the empires would leave at game start, with a chance of the Imperial factions leaving as well. I'd imagine something similar would happen if the Separatist factions were all in a federation at game start in ND as well.

I see. But isn't there a way to make CIS factions denounced via event or something?

We can probably take a look at adding something like that in the future. Our next major content update will focus around the GCW so we probably can add some events that lessen their influence and denounce them.
