The Empire's biggest economic advantage early game is credit income. Keep spending energy credits on the galactic market, buying up resources whenever you're close to 0, and that should keep you afloat until you've stabilised production of minerals and consumer goods. If you need to, you can sell other resources that you have a positive income of to buy the resources you're losing.
