You can also share that savegame on Steam so I can take a look if what you are saying is actually true, because it's normal that transport lines disconnect for a split second after loading a savegame but they should immediately update and work as before.
Other traffic tends to behave in similar manner, making unnecessary lane changes.
If I disable TMPE PT is working fine including ferrys that are broken with TMPE.
+ Vehicles stop randomly as if their path finding is broken
It only breaks PT lines when TM:PE is enabled. I can't play without it. Its a nightmare.
