Are you running RW as an Admnistrator?

and then disable the regular version, and enable the debug in its place
For me, only the experimental settings reset. I lowered global storing time and that has remained saved, as are the rest of the settings. For me the only settings that don't seem to have saved are the custom storage settings. May not be what you're looking for though.
As with @ghost - only experimental settings get reset each time i load a save.

Oddly, this was all while I had the Mod_1617282896_DeepStorageMod.xml file set to read-only as before, however it did not throw an exception.
Upon a game reload using your debug version (downloaded 4:51pm today (US Mountain Time), I went back into the settings, and it seems they actually saved.
I'm thoroughly confused now, so hopefully all of this is helpful to you.

As an aside, I'm using Fluffy's Mod Manager, which allows you to maintain both a local and a steam version installed, and switch between the two. These tests were performed after actually unsubscribing from the steam version.
So yes, it's entirely possible it's something to do with either steam, or maybe just that version of the mod. The mod manager flagged them both as the same version, but I'm sure it just looks at wherever the version is set in the mod files
