Colouring issue

For some reason when I use this mod to change the colour of a shirt it automatically changes the colour of the pants and vice versa, is there something I'm doing wrong?

Color is done by layer. If you color a shirt, it'll color the pants too as they're skin layer. You can color shirts, jackets, and head gear differently though. To better understand color by layer window to see what shares layers
