Rogue Squadron getting killed without being killed?

So I have been trying to get into a New Republic playthrough lately but I have run into this problem where I keep losing Rogue Squadron even though they don't actually die. It seems if I let them drop to half health or less then they are considered "killed" by the game. I can't tell if this is on purpose or a bug, any help?
