Fighter logic has always been less than idea in this game. I have adjusted it many times. I would not at all be surprised that it still has some docking issues, among others.
If you have a battle that has a repeatable docking issue, post a save right before starting the battle and I will take a look.
It seems that I can't share a steam cloud save. So let me try with Google drive.

The only battleship, in Cryslon, has a nearby Advanced Military Outpost to attack, bombers won't dock after 1st sortie.
Attacking Cryslon II is an alternative, no docking after 1st sortie.
A 3rd case would be moving it north to Moro, for just 2 turns, a Sakkra battleship group will come for a fight, no docking happens after 3 sorties.
Besides the 3 mods, I also have the 3 race DLC
Oh run the game, load the save, and post your output_log.txt as well
I'll take a look at output_log.txt when I get home later today.
When I tried different combination of mods earlier, I can't load the save if 5x v4.6 is not activated, with message like "the save is from a different version of game". Otherwise as long as 5x is active, I receive a warning about different mods, but I can proceed to load the save.
BTW, the docking problem is same no matter which mod combination I tried. And I didn't get to try anything without 5x, as that'll take longer time to reach the technology.
Line 1~1062, game started.
Line 1063~1498, save is loaded.
Line 1499~end, game exited.
I see some NullReferenceException.
You will see a line in the log that says: “Currrent Build: 55.1.1 2.1.41258W64S (28/04/2017 12:18)”
If UCP was installed properly this line would read: “Currrent Build: 55.1.1 2.1.41258W64S (28/04/2017 12:18) **** UCP-S.0.6.0a ****”
You will need to attempt re-installation of UCP again.
Please note that when UCP is installed correctly that save will no longer be compatible so if that matters you need to complete that game before attempting re-installation.
On the main screen on the upper right is the version text. If UCP is installed this text will end with "**** UCP-X.#.#.# ****" detailing the platform and version number of UCP installation.
After you enter a game you can also hit the escape key and on the Option pop-up screen, under the Main Menu button, there will be a label that states "UCP-X.#.#.#-C.#.#.#". This indicates the same version number of the DLL and also states the version of the loaded game Mod for UCP. If correct the #.#.# version numbers should match.
After I played with carriers for a while, I notice a few things. It seems the behavior of bombers and fighters are quite different. Bombers will try to get back to carrier after a certain amount of time attacking, and replenish their numbers. But Heavy Fighters will keep fighting until all shot down by enemy PD, afterward new squadron coming out of carrier will be too weak to contribute. There's no way to call back fighters early, nor any modding parameter to define how long they can fight before rearming. Also, bombers are always one-shot to kill, while fighters have hit point.
They seem to be designed that way intentionally, I guess you know better on their logic.
Before UCP after all your fighters where shot down you where just out of luck for that battle since they did not regenerate at all. UCP added regeneration drones, you can adjust the rate by changing the DRONE_REGENERATE_FACTOR setting.
Never thought that bombers would have a more effective regeneration rate, I might have to think about that.
I'll in my game give fighters more HP than bombers for now.
