"NO, IT CANNOT".
Whatever reskins for CTH troops you apply via mods, this mod here should only affect a very small amount of them, the ones of a handful of minor CTH factions that are only existent when you play IEE. They're far away from CTH.
In either case, you don't ever have to worry about a "broken" campaign as purelay visual mods can be turned on and off at any point (savegame compatible) <3
