I also uploaded an alternative version of the mod that leaves the vanilla ion thrusters intact. Link is in the description.
P.S. If you will go for hidden thrusters compatible with vanilla (and vanilla-like) drone designs, don't forget to restore vanilla dampeners!
@Зимний: I could try that. I haven't really dabbled with hiding blocks yet, but I can look into it. One problem that would entail is that once you capture a ship, you'd have access to the "overpowered" thrusters. Maybe I can come up with a drawback for that.
