The mechanoids must be in dormant mode. Then the modification can be done by the mechinator controlling them.

I am currently experiencing a point of frustration, though. The process for extracting mechanoid upgrades from mech corpses is excruciatingly tedious, as there's no automated way to do so. Additionally, I cannot extract from a downed enemy mechanoid. The QoL of this mod would be vastly with the ability to be automatically queued upgrade extraction. Possible examples are a button designate a mechanoid for extraction or a workbench bill for an appropriate building (fabrication bench, subcore scanners, etc.). In fact, extracting at an work station should probably make the (very slow) process faster.
