Q1: I haven't looked at sandbox mode yet, so am unfamiliar with it. Sorry.
Q2: yes, the production of the resources can be reduced back down to 1 so that 1 fuel produces 1 grain, and 1 fuel produces 1 stone, etc. But then we run into the problem of doubling the amount of fuel the player needs to produce to get the raw resources. Plus there is fuel demand at all other industries and towns. It would be much too burdensome.
Q3: yes, the input can be changed from fuel to wood, coal, or anything else.
However, I won't be releasing additional versions of the mod because there would be too many variations.
If you want, it is quite easy to adjust the production. You need the industry files (there are 16 of them) located in the "res > construction > industry" folders. At the bottom of each industry file you will find "Input" and "Output" which you can adjust. It might take a few tries to get it perfect. But give it a try. Once you get the hang of it, it is very simple.
Jcaf is theee anyway to be able to restore the outputs back to vanilla but also required the fuel.

In fact, all the games files are exactly the same as the original files. The only thing that is different is +1 fuel for all production. (In the case of wood, coal and iron, I increased output by 1, so that 1 fuel = 2 wood/or coal/or ore.)

Snazz, I'm thinking that you might need more refineries at some point. It would be interesting to find out just what the limit is, and then expand if the need is still high. In this, it is a lot like the real world, I guess, where a nation's development depends on how much energy it has.
