I would recommend tripling the downward facing thrust on this ship, increasing the length of the drilling arm to reach deeper ores, adding a few more gyros, and adding at least 3x large thrusters each in the forward facing, rear facing, left facing, and right facing directions. (ie: spam the thrusters, and increase pwr gen/storage to compensate).

On the Supply transport ship, this means that when it gets to about 1/5th of the way full with block and ship components, the default "hold position" function the game uses (or whatever it is called) to maintain a ship's position in an atmosphere w/ natural gravity doesn't apply enough thrust to keep the transport in the air. It slowly sinks to the ground, unless the space key is held down by hand.
I would recommend doubling the vertical thrust capacity of the ship to 4x large thrusters, increasing the lateral thrust by 1 large thruster left & right, replacing/adding to the forweard and rear small thrusters with 2x large thrusters in each direction. (ie, +2 large thrust down facing, + large thrust left, +1 large thrust right, +2 large thrust forward, & +2 large thrust rear).
I just have a minor bit of constructive criticism on the design of the ships.
P.S. I think you designed another ship used in the modular encounters mod called a "Supply Transport" that has the same issue. I have captured two of thoase so far, and they have the same issue.
