Lovers Not Sleeping In the Same Room
I have 16 crew members, sleeping on two separate shifts. I placed several sets of lovers on the same sleep schedule so they'd get the bonus for sharing a room. Those 3 lover couples are CONSTANTLY sleeping in different rooms with crew they're not lovers with.

I'm not sure if this is a bug, but I've read in multiple different posts that lovers will prioritize sleeping in the same room. My crew seem to do the complete opposite.

they do, but here's the catch, if someone's closer to a bunk, be it single or double bunk room, they're gonna take it first, then it's just a shared room with one of your shiftmates.

so what I would do, make a "lovers shift" duplicate of you AM and PM shifts, and have just the lovers be an hour offset, they leave the leisure area an hour before everyone else does, you know, to "sleep". :-) this way they should (and I stress SHOULD) be the only ones heading to bed at that time, and they should partner up, or at least partner up more than all 8 running for racks to jump in at the same time. maybe shorten their workday by an hour and keep the leisure time the same just earlier by an hour, and to sleep by an hour, put the extra hour into sleep so everyone still wakes up at the same shift change time.

the reason for the SHOULD even 2 lovers will end up sleeping in rooms without their partners sometimes just the way the game code works.

the only real way to be sure, is to assign them to the beds, but there's no granularity still for shifts, you can only assign ONE person to a single bunk, even if you have 4 shifts, that's THEIR bunk, dedicated to them. this has needed fixing for years, but here we are. :-)
Just give them a separate room with a bunkbed/two beds and assign who can be in it.
Give them some privacy for god's sake! 😈

I would have to redesign a good portion of my ship, given that I have 18 crew members split into 3 shifts, sharing the same 6 beds. You can't assign more than 1 person to a bed and I don't currently have the space available to build them their own separate rooms.

At this point, I'm seriously thinking of starting over and trying to run with a much smaller crew and plan my ship around that. The resources I have in my current save are already stretched thin and it would be a while before I could do such a redesign.

If you aren't already you could micromanage the lovers each shift by drafting anyone that isn't supposed to be in the couples rooms until the lovers are in the right bed, but it's not a great solution. Might be a temp solution until you can redesign your ship.

Not having to deal with couples rooms and bonuses is one of the reasons i just turned the lovers option off. Rather then restarting that is also a potential option, just disable it entirely although it would require editing your save. I'm also not sure if it would cause problems as i disabled it before anyone were lovers.
I've found a temporary solution that has been working 100% so far.

I moved a few things around and was able to squeeze in two more tiny single person bedrooms on the ship. It seems crew members who don't have a lover will take a bed in a single private room first before taking a bed in a shared room. This leaves a shared sleeping space empty every shift, but now the lovers will always share a room instead of mixing and matching like they were.
