Sound settings not preserved with controller

I lowered the background music to 0% during a run so I could listen to my own music/background audio and that was fine. However, every time I go into the game, I have to set the volume back to 50%, and despite working, it only lasts for the duration of the session.

I was always using a controller to do this - using a mouse to manually move the slider to 50% and clicking back, and then exiting via the main menu (instead of the options menu) seemed to correct it.
