Sorry I am a casual what exactly is "The seed" would love clarifications.
As far as i know: Every runs are generated randomly/procedurally, but once they are done being generated, everything that happens in them is predetermined. You could imagine the seed as being a code that holds all that information, so that if you play a run, and you give me its seed, i'll get every single cards and relics you encountered in the same order, same bosses, etc... Likewise, if you replay one of your seed: Card, relic and boss order will be exactly the same as when you first played it.
Remember you can scroll up on the map to see who your boss is. Once you get to Act 3, check your boss and plan accordingly. You have all of Act 3 to figure out a backup plan.
Or better yet, try to not build a deck that only relies on one strategy in the first place, have your backup plan ready before you even get to Act 3.
I have never used the same seed twice, so I am not sure if you can get a different boss if you make different choices.

I propose an experiment: next time you make such a deck and get the timekeeper as your third boss, try playing the seed again but build a less spammy deck. You should get the same boss no matter what cards you pick.
