If you still have issues, you can try contacting Square-Enix support, though make sure you aren't using any mods if you go that route ;)
A new window will open up
Click properties
Either do the calibrate applet
or
Do the button presses to see where your drift points are and correct them

Simply installing that and running the game will fix the problem.
If you want to know what the technical problem is, the game's polling 16 devices at once, including devices that don't even have D-Pads, and it's those devices without D-Pads that the game thinks are returning the "hat switch" (D-Pad) position at 0 degrees (North/Up, in other words) instead of the special neutral value for no direction pressed.

I'm not surprised that the game is coded so poorly that it does that kind of thing. What a disgrace. Hopefully the community can find a way to patch up and fix all the things that Square-Enix has left as-is. Seems they're taking a cue from Bethesda on how to abuse their customers.
