Okay, the issue is related to the Steam Cloud share. Allow me to give an example. Let's say you play on your account first. After you're done, your friend plays on the same computer on their own account. When your friend launches the game, I assume Steam is asking them to use either Local or Steam Cloud data when launching. One will be "older" and one will be "newer." If your friend chooses local, it will take your data - as your data is local - and overwrite his. Thus, making your two accounts mirror the same progression. This will occur vice versa. The easiest solution is just to chose the data saved on the Steam Cloud, your games automatically update the data once you are done. Let me know if I need to explain more in depth.
