late game: sniper, meepo , terrorblade
Viper usually beats the crap out of any melee hero due to early game harassment and last hitting with his passive second skill.
So Razor usually does the job, along with a poor man's shield for early game and a set of tangos to go along and followed maybe by a shadowblade or straight to manta, you could also get linken's sphere if you're feeling vulnerable, but i'd go for hearts if i could.
Max your static link followed by your first skill, u can follow the normal guides available for skills and item builds.
My suggestion would be Dragon Knight, hero good for any occasion due to his great health regen early on, long stun, aoe magic attack and his ultimate, which makes him a ranged hero with ranged stun. It's pretty much all you need there to counter Viper.
As for items choose also from these:
Helm of Dominator - for additional life steal and armor + you can bring some pal from jungle.
Skull Basher - for additional chance to stun during fight.
Heaven's Halberd - for disarming him and evasion.
Blademail - Viper relies mostly on physical damage so having additional armor and ability to get his damage back at him is pretty good idea.
Assault Cuirass - pretty expensive, but it grants even more armor, lowers enemy's armor and gives you very needed attack speed.
Heart of Tarasque - another luxury if you manage to have money for it, lots of hp, even more regen and damage.
Mask of Madness (instead of HoD) - it may not be the greatest idea against Viper early on or even in general, but gives you nice attack speed and ability to outrun him during escape or chase; take this if you feel very confident.
EDIT: As for strategy, there's not much to it. Max regen first, then stun and ultimate (breath isn't great against Viper due to his increased magic resistance, use it for last hit or some early harrass if you wish). Then get some items mentioned above (+ Power Threads and Soul Ring) and wreck him. Early on try to stay behind your creep wave, don't go rambo on him because most likely you will die.
otherwise a LC stacked up with omni is probably a dominating combo since omni has repel, a slow aura and can heal/make you immune to his right clicks while LC can remove hus ulti+heal at the same time and duel him on low hp so he doesnt chicken out with a shadowblade, while omni heals you for a hard hitting 360 attack on him and a 360 heal on you

CotS drains his HP and mana, allowing you to harass him in lane almost constantly. The best part is Viper cannot do anything to counter CotS until he reaches lvl 6 and gets his ulti, which is the only skill that can cancel it out.
Last Word is a powerful delayed nuke that damages and silences enemy heroes if they cast a spell. In addition, it also damages, silences AND disarms them if they DON'T cast a spell. Since Viper relies heavily on right-clicking, and his ulti is the only spell that can cancel out the disarm effect, he cannot right-click and get some precious last hits for a few seconds every time it is used, which severely cripples his farm. At the early game, Last Word can used to secure a lot of kills because of how much damage it does, especially when maxed out.
This combination makes it very hard for Viper to go up toe-to-toe against Silencer. In the hands of equally skilled players, Silencer will win against Viper 1 vs 1 most of the time.
It gets better. For every enemy heroes' deaths, Silencer steals two points of intelligence from them, which permanently boosts his damage. He doesn't even need to be one who gets the kill; he just needs to be nearby when the enemy hero dies. This means he can become progressively stronger and snowball out-of-control if fed a lot of kills, his own or his teammates. So, if Viper thought laning against Silencer before dying the first time was hard enough, he's going to have an even harder lane the second time around.
For item choices, I would recommend:
1. Boots of Movement (obviously), upgrade into Power Treads for versatility
2. Force Staff (Silencer lacks a good escape mechanism. The staff helps in this regard and buffs his intelligence)
3. Mekanism (if nobody else is getting it)
4. Null Talisman (gives you a good boost to intelligence which is sorely needed and is a cheap item to get)
5. Scythe of Vyse (if you're very far ahead, go for this luxury item. The hex is useful in almost any situation and the stats it gives is nothing to scoff at)
6. TP scrolls (always keep one on you at all times, and that goes for any heroes, not just Silencer) \ Boots of Travel (once you got everything else)
7. Refresher Orb (another luxury item if you're ahead and got the farm for it)
8. Aghanim's Scepter (another luxury item as well. The extra second of silence seems lacklustre for such a pricey item, but Scepter also applies a current level of CotS on every enemy heroes on the map in addition to silence. Not only they can't cast spells, they're losing out on health and mana simultanously. Still, better to get Refresher first then this, if you really got nothing else to go for)
