Also i think why they presuded alyx was becuse they litterly broke the cittadel, but that might just be me,
Her voice was distractingly close to Alyx.
I seriously thought it was going to be some weird plotline where their was two of them from different timelines.
As for the advisors not stopping Alyx... they clearly tried to stop her. You expect an advisor to personally try to stop Alyx? They dont deal with things personally, do they? We have only seen them be defensive... unless I remember the end of Half Life 2 wrongly.
And Advisors do intervine. Just like at the end of Episode 2. And there were two of them too.
The person at the end was speaking as though she worked for someone else or her self and not the combine.
Saying "Well, what about if i went a got MY supervisor" - "No, thats the point, i am my supervisor"
This makes me think its not Judith, still not certain though and could be wrong.

This was my thought as well! I also thought that this was Alyx from a different timeline and she wanted to prevent what happens to her in the past.
If this is true, we will cooperate with the combine at some point just to fight against a greater evil, or at least a common enemy.
I really think, that this is true.
