TPS Shooters with cover system:
- Ghost Recon Future Soldier
- Binary Domain
- Inversion
- Lost Planet 2
- Max Payne 3 (?)
Most of the propositions here are VERY bad. Gears of War or Kane & Lynch stories are terrible TERRIBLE and shallow narratives.
As for the Third Perrson Shooters, I thing Binary Domain is the closest to have "interesting story". Nothere near Spec Ops, but still.
As for other games. If you didn't check it out... BUY BIOSHOCK AS FAST AS YOU CAN.
Other games with very awesome narrative (most of them are platform/indie games but still): To the Moon, Bastion, Aquaria, Thomas Was Alone, Iji (similar themes to Spec Ops, but in much lighter and softer form), Deus Ex: Human Revolution.

Nice game made by indie devs, worth a try if you liked this one.
If you are looking for more broad "human psyche" type explorations with twists in the middle, the *Shock games, maybe with the exception of Bioshock 2 which is only average are a good pick, meaning the System Shocks (the first one is very, very rough around the edges though, be warned), Bioshock 1 and Bioshock Infinite, though the latter is not worth $60 in my book (while still being a very, very good game, the actual gameplay mechancis are very, very weak for a FPP shooter. I'd have to say that The Line is a better cover-TPP then Infinite is a FPP)
But yeah, as for modern military shooters that arent Michael Bay style GO TEAM AMERICA F*#K YEAH style games I cannot think of anything from the top of my head.
You can always go for the book and movie The Line was inspired by, Heart of Darkness and Appcalypse Now! respectively. They do differ a lot in the era they are placed in (the book is taken from Conrads, the authors, personal expiriences as an Ivory runner in Africa, the latter uses the Vietnam/Laos/Cambodia war as a backdrop) but both take a look at the "dark side" of armed conflict and the thin lines that men of war often find themselves dancing on.
Yep, completely true, not TPS as both 2033 and LastLight are FPS but nonetheless storywise...
For anyone who lke The Line and do not dislike FPS then they are top notch. Uber top notch.

An Indie title -Underdog, low budget,low Meta critic scores and alot of hate.
But I got hooked enjoyed the difficult trial error stealth.
Voice overs out of sync.
Satisfactory Graphics.
But I got addicted and really liked the Shadow Harvest :Phantom Ops game.
