If all dock areas have ships docked on them, if you ask another ship to dock, some of the ships docked will move to storage.
I do this on my Ceberus. Dock the S ship I want to store ask another S ship to dock and the one docked gets moved to storage.
I am yet to find any way to order a ship to move to storage.
So lets take the Colossus Carrier, 8 S Docks, 4 M docks, and 50 Ship Storage.
So you need to ask 8 S ships to dock, preferably the ones you want to store. Then ask another 8 S ships to dock. This should cause the previous 8 ships already docked to be moved to storage.
If they are in a fleet it may complicate things.
Also presuming that the carrier still has space, it has always worked automatically for me.
Sorry for not being more helpful.
