I want to use Beatrix in a japanese version of FF9 story
Since I am not talking japanese, the added dialogs and the description of some spells are surely somewhat wrong (even in english, I made some mistakes ^^"). I would be very grateful if you could pinpoint them to me.

It may be that you need to replace it in 2 places, inside the "x64/FF9_Data/Managed" folder and the "x86/FF9_Data/Managed" folder (those "x64" and "x86" are near exact duplicates).
Same for "resources.assets" but that one has no relation with japanese being available or not.

However, when「Beatrix with Supporting Abilities + Hidden Scenes」 is introduced, Japanese will disappear.Is this mod not compatible with Japanese?
In the 1st case, the simplest is to use Daeoc's files if they are still compatible with the current Steam update (which they should be because I don't think that anything about the game's data was updated since then). I've also written a description of how to use the program Hades Workshop to get Beatrix without gameplay changes. In both cases, it's tricky to make things work in compatibility with the Moguri mod. Note that I will release a newer version of AF and I will try to make things easier when using Memoria or Moguri mods.
In the 2nd case, you need to use Hades Workshop[forums.qhimm.com] and edit the Field scripts. It is not the easiest thing in the world to do but there are examples here[forums.qhimm.com] or here[forums.qhimm.com]. A cutscene is mainly constitued of "Walk", "RunAnimation" or "WindowSync" calls but there's also the setup of the characters (you need to add entries if the characters are not all supposed to be present in the field) and a control flow of the cutscene (the devs had 2 main ways of doing it: either have a global variable increasing everytime the cutscene advances and tell to each entry what they should do in their "_Loop" functions according to that variable, or put everything sequentially in the "Main_Loop", sometimes relying on "RunScriptSync" or "RunScriptAsync" calls to delegate the job).

To install Alternate Fantasy fully, it's very simple: download the mod and replace the files of the game by the modded ones.

That may be an oversight from my end: I'll try to spot the error and correct it for the next release of the mod I'm working on.
A hacky solution is:
once you have beaten the Earth Guardian, let the cutscene runs until the dialog between Zidane and Salamander. On that screen, reset the game, switch to "Language -> English", go to "Continue" and verify that Beatrix is still in the party organization. Then reset again and switch back to japanese.
There should be no consequences unless I made other mistakes.
Please tell me if I misunderstood the location of the problem (for me "the guardian" = 土のガーディアン but you don't use spears against him, so maybe "the guardian" = ダハーカ instead?).
