Same with NPCs. As for example, yesterday I was doing quest called "Trip to the stars" and I couldn't finish it because not all essential NPCs were gathering on the checkpoint, one was stuck, so I disabled him, then game saw that all NPCs are where they need to be to procceed with the quest, I re-enabled him, and finished the quest. However it doesn't work all the time. If for example you need to kill someone to finish the quest - disable won't work. It will disable the NPC, but it won't count as killed.
So try this:
Open the console - click on the settler
Type in "disable"
If you wan to re-eanble him or anything else in the future - type in "enable". But the thing is that you should keep the ID, I mean after disabling something do not click on anything else, leave the ID in console, so you can re-enable it later, or write the ID down on paper.
