Either way it doesn't seem right. It could be a bug! Or maybe just glitchy physics, despite the object being "static".
You can solve that issue by physically assigning beds for settlers, or placing a doorway inside your base by tricking the game, using the console to do so. It breaks pathfinding inside your house. You might encounter a stuck npc every now and then if you wait, sleep, or fast travel back, but I found it useful to keep settlers out of my "office" completely. Plus, it creates a nice, cosy and homey look with actual separate rooms!
You can see it happen a lot with Magazine Racks too. I had decorated a few areas for my settlement, including a bar area... I came back later, I found SOME of it laying around, but the rest was just gone.

Mods like place everywhere seem to be the only way to counter that.
As for placing objects: try OCDecorator mod
There's also a mod you might like, SeaKraken. If you don't mind modding, there's one called Do It Yourshelf. Adds a bunch of premade shelf interiors that snap into shelves so you can decorate them without hassle. Either that, or OCDecorator would be the best solution
