I haven't tried it, but
"Out of the box," Steamdeck runs SteamOS = Linux, so to run the core game it relies on Proton. I've got no idea if 3rd party mods will work with that. I bet a lot of them could well have issues trying to work through the compatibility layer. Not even sure how you would install some of the mods if you haven't got windows installed.
That said, steamdeck is just a handheld PC, so if you want to change the OS to windows, you could do that. And then I imagine mods would work as well as they do on any pc, with all the usual caveats.
That said, I've looked into it and, right now, it's not worth even bothering using mod managers on the Deck itself. Why? Because it goes about 50/50. Some people say they can get Vortex to run, others, using the instructions from the first, can't. If you can't repeat an install 100% of the time on an identical platform, either the instructions are bad, or those reporting success are maybe not as successful as they claim to be.
BUT, no fear. What you CAN do is install the game to a microSD on your Deck. Then, mod the game on your PC with Vortex (so the mods actually get copied to your install location) and copy the modded structure to the microSD. Done. It works. I needed a EBF/UFO4P patch not available in the in-game mods that I could find. The only caveat would be that if you're going to try running F4SE, you'll probably have to do that from the Desktop and, so far, again, reported results are mixed. So, I haven't tried, but just letting you know that it is supposed to, in theory, work. Report back if you try F4SE.
