I can't seem to get to the fourth pump but I can see the room from the main pump area. How do I reach it?

If I think you are where I think you are; you need to swim briefly into the room, go up the stairs ad activate the switch in the booth.

You were right, the doorway was down in the water. I can't beliieve I didn't notice it before.

Yeah, it's one of those odd game design choices. The game wants you to run around to find paths that let you avoid going into the water, thus conditioning you to avoid the water and look for a dry path for the 4th button, but the game then switches to requiring you to decide for no real reason to swim under the water in order to find a path even though it led you to believe that you would be able to find a path without swimming.
