I am taking it you have never touched a Fallout game other than 4? You really should.
Fallout 3 had Mothership Zeta, but the reasons they are here are largely left unknown methinks. We do learn they kidnapped several people throughout history, and were apparently visiting as far back as possibly the 14th to 16th century--there was a Samurai with what appears to me steel armor. I don't remember if the holotapes were actually dated or not.
Fallout 1,I *think* was the first to introduce the alien blaster via a special encounter. That may have been Fallout 2 though, those two games run together sometimes for me.
Fallout 2 brought some interesting things. There were "wanamingos" which were described as aliens, but left little else to their origin or history. They looked nothing like the more stereotypical aliens we see in FO3's "Mothership Zeta" DLC or FO4. Still, AFAIK the Wanamingos are canonical, which would indicate that there were aliens as far back as FO2.
Then of course, I mentioned FO3 and you know FO4.
I highly recommend getting FO1-FO3. If you get the version from GOG, then FO3 will work right out of the box too!

It has tons of spoilers for content from previous games though, if that is something you care about.
We were hanging with Preston when that thing flew over our head.. it was about to do a botched landing then we heard an explosion.
No notes, holotypes or anykind of information found related where it did come from, and why etc.
fallout 2 has some refrences in the seria army depot saying skynet and biogel are based on alien tech. the "aliens" wamingos are a prewar bioweapon like the death claw not real aliens. for what its worth you can also find a crashed star fleet shuttle craft but i wouldnt take that as canon.
3 has a crash site mother ship zeta and it introduces the lovecraft cosmic horror stuff with the dunwich building and point lookout. id argue they count as alien.
4 has lorenzos crown and dunwitch borers both of which fit more with the cosmic horror than the 50's grey thing the zetans have going. you also have a zetan crash site in 4 as well.
76 has the interloper which is somekind of psionic eldritch horror likely fitting with the cabbot precursor civ and dunwitch stuff. as well as the flatwoods monster which seems to be a degenerate zetan in a suit.
the zetans seem to be studying human culture and have been for a long time having taken samples from various time periods. mothership zeta shows them using humans in experiments with the abomination human zetan hybrids being the result so id say there end goal is using human dna to make a more robust version of there species.
the other side seems to a long lost prehuman precursor race and various god like cosmic being like the ♥♥♥♥ you'd see in a Robert E Howard or HP lovecraft story so in keeping with the tradition in cosmic horror and sword and sorcery have no clear goals or explanations for what they want.
but the outside of Nirns "solar" system is a solid ball with tiny holes leading to various realms of atherius so how did they leave via space travel?
I am sure the supermutants and ghouls everywhere and the bad guys in Fallout 4 are part of the alien invasion of Earth. There was a plague before the war and all sorts of hints throughout the games.
I haven't played FO76 in a long time, and I have yet to get through the story. The flatwoods monster is an alien though? I just assumed it was a product of radiation/FEV :o
Yes one is an alien for sure. I think thats the one.
Even the player character an experienced soldier in the start of Fallout 4 being at home is a big hint to all of this. Thats a big clue.
Think about that one and its really scary and spooky.
If what i think is right, both the player character and wife knew all hell was going to break loose but were trying to be cool and didnt know what to do kind of thing. That will change the start of the game greatly if looked at again.
The game says war was raging, but why was one of their best soldiers sent home? Why foreign submarine in the harbour? All sorts of clues maybe. :)
