If we're talking story-wise in terms of ethics, well that's probably the institute. There's no question that their methods can be...extreme. Or apathetic maybe is a better word? But there's also the thing that they have probably the most noble end-goal, as most "evil" organizations do. Their end-game will likely improve things more than the other factions, if you believe them that is. Not everyone does, and there is little to no "word of god" in this series.
Speaking of, in terms of end-goals, probably the railroad. Yes, they have good intentions, but their end-game is weak. They have no real goal in mind aside from destroying the institute and have little to no effect or presence in the wasteland. Probably the most ineffectual faction.
In terms of gameplay...the minutemen, by default (get a mod). Why? Because ANOTHER SETTLEMENT NEEDS YOU HELP GENERALZ!!1! No but seriously, this faction is probably the biggest pain in the butt to set up and doesn't offer that much in terms of rewards or allies.
if there would exist a faction which wants to extinguish human kind, cause they're the opinion the world is better off without humans, would that count as good or evil in the longer term?

1) The RR only wants to help free synths going to the extreme of coercing or convincing them they need a mind wipe to be safe.
2) The BOS want to hoard or destroy any technology they feel might be dangerous in the wrong hands (this of course means any hands but theirs)
3) The Institute has written off the surface and consider it little more than a place to conduct experiments and harvest whatever they need no matter the cost to others.
4) The MM are all but wiped out but were trying to follow in the original MM's footsteps of helping save people but are down to just one person. Preston constantly giving us orders makes him the general not US because as a general we would be ordering him to go do the missions not the other way around.
There is no real good answer to the question as all the factions have good and bad actions and participants among them.
If we look at it as what is the faction that would do the most harm to the commonwealth we would have to go with the BOS because.
1) The RR is only concerned with their goals concerning synths nothing else.
2) The BOS will use force against anyone who gets in the way of their imposing their technology ban which based on past fallout games includes benign technology all out of fear it will lead to the development of dangerous technology.
3) The institute is not trying to take over the entire commonwealth and have only replaced key people for their experiments and are not trying to replace everyone with synths as they see synths as little more than robots not a replacement for mankind. In fact there is a holotape in the directors quarters that explains the broken mask incident was because someone without authorization released a prototype onto the surface that was not ready yet.
4) The MM at least tried to help protect settlers but without our intervention they are no longer in existence with just one member.
I do do a lot of their quests to get Deacon's perk, ballistic weave etc, as wtiger mentions above. But I abandon them when it's time to decide which faction to go with.
They're barely even involved with the main conflict between the game's other factions until the finale, when they suddenly show up to sucker punch either the Brotherhood or the Institute for ignoring them.

What part of my comment did you did not understand or disagree with? If you are going to play a stealthy/ sneak play style, then you would be silly not to get those from the RR.
