Since they turn up multiple times, even if you kill them all, maybe it's just the Sole Survivor projecting their own impressions onto a group of ghouls that reminds them of their former neighbours.

Unlike the Railroad, the Institute doesn't typically give synths memories that make them think they're normal humans, so they're running some experiments to see how they react, and since both subjects are synths they can even see how each one reacts to the death of its alternate.
Not if you put a bullet in both of them like i did.
As for the ghouls, i believe devs screwed it up and simply didn't add a check if this random encounter happened before to prevent it's reoccurring.
