If you do become enemies with the BoS after completing the main questline, you will get the mission to destroy the BoS.

If the quest you are following happens to target the BOS then shooting them wont make the rest of them hostile (such as some Nuka World Raider quests have you hitting a BOS patrol). If you happen to shoot one of them, by accident, it usually wont make them hostile, or even shoot back at you (depending on the amount of damage inflicted or death). I have shot lots of BOS by accident and only had a problem when my companion decided I had done it on purpose and went nuts. If you just approach a BOS member and shoot them dead, well then, its game on.
edit: Also, certain companions have a real hate on for the BOS and will automatically attack them on sight. You will not become hostile to the BOS if you come under fire from them if this happens.
