As for F4SE, do not install it through any Mod Manager. Mod Managers will Not install anything to the Root Game Folder.
Drop all but the Data folder from the archive into the root game folder. Drop the Data folder onto your Desktop, archive it with 7zip and then import that archive to your mod manager as a mod.
I know it's popular, but not everyone has the same success with MO2 as you lot. I'm one of those people that had 0 to -100 success. The main reason being that it's not user friendly; Not everyone is an experienced modder.
Not complicated. Just extract the files, drag and drop into your fallout directory where fallout4.exe is located.
It is not a mod, so no. It will not show up there.
You need to follow F4SE's README file. It has everything you need, and you should not skim over it, actually READ it. Follow its instructions.
It's not going to show up somewhere outside because it's what you use to launch the game, not to organize your mod list like MO2 or Vortex.
