Why the sole survivor might actually be a synth
This also goes into why the institute made gen 3 synths but here's how it's plausible for the SS to be a synth.

In the DLC far harbor you meet a synth prototype by the name of Dima. Dima asks the SS if they might be a synth. Now the dialog tree has you tell him the only real memory you have is the day the bombs dropped and Shaun being kidnapped. So OMG you're a synth! Not quite, you have dialog about other things you remember. Like listening to the silver shroud. And how do you explain Codsworth? Well here's what I came up with.

If you played the story you know that you can access memories. This is pre war tech and the railroad and Dima have the capability to alter memories. So why not Father. It's shown that Father hates Kellogg and was pleased the SS killed him. So here it is.

Father made you to fulfill a fantasy. In his old age he became sentimental over the idea of family. Hence synth Shaun, I think both Nate and Nora both died. Everything you see up till the SS wakes in the vault actually happened. But the SS died like everyone else.

Shaun being the head of the institute. Used synths loyal to him to recover the SS's body. The body being perfectly preserved, they were able to make a copy and use the brain to implant all the memories and personality into it. They then place the copy in the stasis pod and wake it up sometime later. Then the game begins, Father erases all evidence of his actions then watch as his beloved parent comes to find him. No recall code, no record of his actions. As far as anyone else is concerned it really is Father's parent.

I know, I know, what happened to the spouse? The answer is Kellogg shot them in the head destroying the brain so only one parent to copy.

Now I've wondered, why make gen 3 synths anyway? They are basically people. Gen 1&2 would be a much better work force/shock troops. I think that the original plan was to transfer the scientists minds into synth bodies but that goal went off the rails for some reason. Gen 3 synths are physically identical to humans except they don't age or get fat. So the idea that the scientists of the institute wanted to live forever to complete all their research is plausible. Much more than a thinking slave force.

Hmm could be plausable.

especially if we take into account the robots found in the vault in far harbor and the scientists of BIG MT from old world blues dlc from a previous fallout they very well could have been trying to make a new permanent human body for their consciousness.

People living forever because machines in Fallout is as old as the Master and Think Tank. Nothing new.

Seems in your theory, Father went to a ton of trouble... and risked a LOT... to live out a somewhat derpy fantasy.

No doubt but remember Father is dying. He has nothing to lose.

Also there is some resentment shown towards the institute and Kellogg in particular

Did he shuffle his saggy old balls over to Vault 111 himself and then later pretend to have never seen the Commonwealth before when you're on the CIT roof together?

The first time you meet Father it's after you try to convince synth Shaun you're their parent. He has you meet his copy first to see how the SS reacts

Judging by the complete lack of unity and cooperation between Institute departments, I find it very difficult to believe they all went along with some boondoggle Father cooked up. "Hey everyone, I know we don't agree on anything, but I think we can all agree that creating a synth version of my dead parent so that it can roam the wastes and kill indiscriminately is a great idea! Who's with me!?"

Your theory intreagues me. I want to know more. Could you perhaps write some compelling fan fiction for me and have it on my desk by the time I take my Friday morning coffee and poop break?

They wouldn't have to know. You know, the synths can be sent to do it and then memory wiped. The gen 3s worship Father so there would be no shortage of volunteers

Some more stuff, when you interact with the dog bowl in the pre-war start, your character says that you'll never find that dog, then later you happen to find a pure bred German shepherd, maybe a coincidence, maybe not. Then later when you meet Codsworth again in Sanctuary, he says something along the lines of hedoesn't know who you are anymore, that you act differently. It goes along with game lore of people being replaced and their friends/family not recognizing them. And the biggest piece of evidence, when you are trapped in the cryo pod, and Kellogg is about to shoot your spouse, open the console, type tfc 1, and zoom out, and what do you see? Or Bethesda was just lazy.

Actually I have big problems with Dima asking that particular question of your character... because he's not really asking your character. He's asking you. The player. Because the player started "just before the bombs fell"... not the character, not that any of us would know. The game breaks the fourth wall badly with that line from Dima, and I really wish it wasn't in the game at all.

That said, I finally have a character who I feel can reply something other than "mind your own beeswax," so I'll see if that dialogue tree actually goes anywhere. But I hated it so much the first few times my chars got to that point, I didn't even bother with quicksave > try the option to see what it does > quickload and pick a real answer.
