Any tips for the dark aeons?
I basically beat ultima and omega..but those dark aeons are just too hard..and sadly, i cannot get the magus sisters or the other summon because i missed items in some of the temples, in particular, the besaid one..and whenever i go there..i get koed. I have some celestial weapons, but dark Valefor keeps killing me. Any tips?

For your armor, use a 4-slot with the following: Auto-Haste / Auto-Phoenix / Auto-Protect / Stoneproof (or Ribbon if you have spare Dark Matter, but you don't need to farm for it specifically).

Start each fight with Auron in the party using his CW, so you're guaranteed to get the first turn. Swap him for Rikku and use her overdrive to mix Ultra NulAll so you start with all stat boosts x5. That way you won't need more than 9,999 HP to survive unpredictable AoE hits (like Dark Yojimbo's Wakizashi). Predictable hits you can't reduce below 9,999 you either survive through Auto-Phoenix (for single target) or use an Aeon to take the hit for you (mostly enemy overdrive attacks).

Spam Quick Hit on enemies until they die. Use Wakka's or Tidus' overdrive as you please pretty much, though they aren't really required except to kill Dark Mindy if you don't want to max out your LCK stat, and potentially for Penance's arms (since you never want them to get a turn).

For Penance, use a different armor: Auto-Haste / Auto-Protect / Auto-Potion / DEF+20% as you should never die on that fight if you keep killing arms before they have a turn, and dispel Penance's Full Break when it's applied (and start the fight with x5 stat boosts to get Cheer status).

Still working on getting wakka's celestial weapon. Also lulu's with that darn lightning dodge thing...My tidus and riku already can attack more than 9999 attacks with their celestial weapons. Also ive been getting triple AP weapons from the big eye in monster arena. This monster drops triple AP weapons.

So far beat Valefor and Bahamut with Yojimbo one hit ko attacks. I read some other forums that you can kill them easily with the yojimbo one hit ok thing. I want to get shiva next so i can get into that temple.

Question: Does the yojimbo thing allow you to kill all dark aeons and the boss penance?

Yes, everything can be killed by Yojimbo (even Magic Pots!). Though bosses with multiple "forms" like e.g. Yunalesca will only progress to their next form; they'll only die if you use it on their final "form".

Yes.

But you may feel like you've cheapened the experience by doing so. I know I would have felt that way had I used it when killing them.

Well considering i am having a very hard time even killing them. I even had setup some custom armors i set their personal things, and still, i am having such trouble. The fact yojimbo ko move actually is helping me. It is probably a cheap way to kill them, but for me, i find it helpful. Sadly, if that is the only way i can beat them legitimately, even when i made auto- skils on my armor and using my celestial weapons, i cannot beat them. It is like a last ditch effort way i guess for me.

UPDATED: Finally beat yojimbo 5 times, and opened penance..now to design the armor for fighting it next.
