You may want to fiddle with the Steam client's controller settings, sometimes that needs a bit of adjusting for things to work.
Have you tried to disable Steam handling the controller mapping? There is a controller option in the libary properties of your games where you can disable and enable it individually. Not sure if it would help (my PS4 controller works great), but if you've tried everything else it's worth a try.

The solution i found:
Activate The Big Picture mode. Go to FFX setups, and activate Xbox mode controller manualy. Then you can leave Big Picture.
Sounds like you have no ideas, considering you haven't thrown out ANY ideas or said hey, check these settings in this menu. ya know something useful?
