I don't own a F.C. myself (can't afford it, lol!) but from what I've read this is intended. You use the carrier and while doing so you also lower its return cost. From a 'reality perspective' it makes sense I think, though I can definitely understand your frustration.
But then again, although this doesn't apply to regular ships it's also fair to say that a F.C. isn't that regular (for starters it's always available in the game even if you're not).
The owner is refunded the full cost of their Fleet Carrier and any installed services, minus any unpaid debt in cases of automatic decommissioning or a fixed fee of 125 million credits in cases of voluntary decommissioning.
And perhaps you should dismantle installed modules before decomission too.
FIne but nobody has stolen you money, we don't get a full refund, it's how it works.

Which is not a full refund minus 125mil. If you'd like to ask for more detail I'd love to elaborate more.
