There are two choices yes- Follow Atlas or don't.
If you follow Atlas you will unlock the ability to see black holes on the map, allowing you to get closer to the middle of the galaxies faster than warping, at the cost of having to repair a part of your ship- Some say its faster to just find all the warp reactor blueprints and just warp.
Either way, it doesn't really change anything, since the game is no different in the other galaxies, or any closer to the center, as far as anyone can tell.
Following Atlas is more of a "thing to do", as just aiming for the center gets dull fast, and following Atlas means you have to get a bunch of Milestones for the Atlas Stones, although at the last mission you don't even need the 10 stones anyway, you can just choose the option to not hand over the stones and you still get the reward of seeing black holes on the map, no idea why anyone would chose to hand over the stones, it seems way better to just sell them as you go.

But if you read it, the instructions just get more and more ridiculous.... and obvious that its just a hoax.
You probably saw this excerpt from the 1.03 patch notes:
Writing – The Atlas path has been rewritten by James Swallow (writer on Deus Ex) and me. I think it speaks to the over-arching theme of player freedom more clearly now. Early mission text has been rewritten to allow for multiple endings.
Hello Games is the one who said there are different endings.
But they have said a LOT of things now, haven't they? Anyone's guess as to whether they actually exist or not.
