Since it is boring, I have not really played with the auto feeder since it was first introduced, but I believe it only works with land critters..no flying critters.
The ideal, which I lucked out on, is to set it up in a known spawning location for critters. Otherwise, you have to entice them over to the feeder with the regular critter pellets. In that scenario, you have to do it every time you want to use it. If you put it on a spawn area, you just need to fuel it and they will come.
So there may be some trick to get flying critters to respond to an auto feeder but not that I am aware of. I would try figuring out where they naturally spawn if you wanted to experiment with that.
